How about an echo charger, connect it to the start battery of the main. 
It will insure that the genset battery is charged up, and will keep them 
isolated.

The situation begs the question - why is the genset battery dropping off 
if it's not being used? Either there's a drain or the battery is shot.
Make sure you've defined the problem before you start treating symptoms.
