Whoever bypassed the secondary filters on the engine wasn't doing you  
any favors.  These filters should be in the fuel line.  The original  
multi-part cartridge filters are definitely a pain in the butt but  
Parker sells a neat kit that converts the annoying cartridge filters  
to spin-ons.  You need two kits per engine, fifty bucks each.  The  
big advantage of the spin-ons--- beside fewer opportunities to  
leak--- is that you can fill them with fuel before putting them on  
thus greatly shortening the amount of pumping it takes to bleed the  
system.

Regarding your bleeding problem, are you sure you're getting the full  
up-stroke on the lift pump?  Depending on where the engine stopped  
you may have very little pumping action with the lever.  Try giving  
the engine a quick hit with the starter to put the pump lever on a  
different part of the cam and see if you get a full pump stroke.  You  
should get a bit of frothy pink bubbles as the air is bled out of the  
system.  When the air is gone you'll just get fuel.

I would very much doubt you've done anything to damage the injector  
pump.
