As far as NYC goes, in order to enjoy it the most, do not stay anywhere but Liberty Landing Marina on the NJ side, right behind the statue of liberty.? A little pricey, but if you want to spend a few days and tour the city, this is the only place you will have comfort, all the other marinas are very rolly from all the ferry wakes, where you can't even stay on your boat until 8pm and starts up again at 6am.? It is a beautiful park with great views of the city.? There is an inexpensive water taxi that goes back and forth to NYC and Jersey City every hour or so.? Once you get to the city, there is plenty of public transportation, taxis, etc.?
As far as the rest of the Hudson goes, we stayed at Haverstraw after Manhattan, then Kingston, then Troy, Waterford, and picked up the erie from there.? Be sure you have an updated cruising guide for the Erie, since much has changed since the flooding in 06.
